Solution you'd like:
Achilles had an option to specify the position of an object when spawning it, which would disable simulation on spawn, letting you drag and position it carefully before enabling simulation, making it possible to spawn units in difficult to access areas like on custom built structures.

Alternatives you've considered:
Loading both Achilles and ZEN

Check out the placement preview, it allows you to place objects on top/inside of structures.

Experimenting with placing aircraft on the freedom for example, it appears that when the camera is anywhere away from the boat, its unable to "detect" the carrier deck.

Moving the camera above the carrier helps, but not always

This leads to very unpredictable behavior, and explosions, if I could suggest maybe A check box next to the place vehicles with crew option for specify position which works just like achillies and sets the unit to simulation disabled on spawn so it can be dragged around.

I would also agree that the Achilles equivalent of "specify position" would be exceptionally useful.
